I just purchased a Square Stand yesterday and am new to this, but am having a similar issue. My Stand (for ipad Air) will charge my ipad and the ipad recognizes the stand, but the Register app won’t recognize that the stand is connected and it won’t read cards. UPDATE: August 14, 2016 – Still no issues with printing. There is a slight delay, about five seconds, between completing the transaction and printing the receipt. This could very well be an issue using Square Payment Systems, and not really the printer and the IPad that I’ve linked it to for Square sales. The printer does lose its Bluetooth connection when I move the IPad to the next room, which is expected, but it often does not “find” and then “pair” again without me going through the printer’s pairing process again. For that reason, I’m lowering my star rating from five to four. In the scheme of things, this is just a minor inconvenience and the printer quality more than makes up for any issues with pairing from time to time.

I think this may help with the confusion, it has to be plugged into the router (chord not included) but you can print over WIFI, I have 3 I pads using Square Register that we print from during lunch orders. Been about a month and we are really happy. It is noisy but does the job.
